I had a screening interview for a district that I think went pretty well. At the end, I asked how to best contact principals about available positions. She said to mention that I've already had the screening interview. The thing is, I don't know where to mention that in my cover letter. Should it be at the very beginning with the position that I'm applying for? At the end?

Yep. Don't give them a chance to miss it!

It's all right if the first paragraph is pedestrian: you have information to impart (what you're applying for and that you've had the screening interview), and there's no shame in getting it out of the way succinctly.
